Mini Mill CNC conversion, end-stop setup problem

    This is my first project using stepper motors.
    I have been using the Harbord Freight mini-mill (44991) for a while and decided to make the CNC conversion. I setup a panel with the smoothieboard, DQ542MA external drivers, 24V power supply.
    I have now the machine almost setup, all axis stepper motors are responding to input (using Pronterface). I have now installed the Y and Z end-stops mechanical switches but can't get the machine to responds when open or closed. I tested the switches with the M119 command and have proper response when closed or open (1 for pressed, 0 for open). I have not been able to figure out this issue and some help would be greatly appreciated.
